You sequence a series of chords which the Nova then arpeggiates. You want to record the actual notes of the arpeggiation, but if you simply set it up to sequence the MIDI output of the Nova, you're going to get those original chords passing through the nova from the sequencer in addition to the arp notes. Turning local control off won't help because the notes are being generated in the sequencer, not the synth (we are talking the nova here, right?)
We figured out the solution a while ago, but I can't remember it right now and I don't record my arps that way anymore. If Novation had made an "output arp notes to MIDI channel #X" then the problem could be solved easily. I'm off to search.

are you recording the arp on the same channel that you're triggering it from? We have a Nova in the studio and I don't have the problem, so it's not likely to be the arp. How different does it sound? and Are you quantizing the arpegiation? some arps start on the syncopation, ie: between the beats, if you quantize to quarter or whole notes the arp will slide back or forward to the beat...

midi equals: hold a note down, the nova sends its arp to your seq
arp and midi equals: both of the above
write your own appegios! they end up being better.
