I can get the Arpegiator to sync to Cakewalk when recording or playing back but when I stop the sequencer this stops the MIDI clock signal and so the arp also stops. Is it possible for the arp to sync to Cakewalk even when Cakewalk is no longer playing? I can't find anything in Cakewalk that constantly generates MIDI clock.

No,

All software sequencers seem to only transmit MIDI clock when playing.

Refer to Cakewalk about this. Maybe it can do it.
